In Shattrath, I have a choice to ally myself with the Scryer or the Aldor. And I have no idea what the pros and cons are of each, except being liked by one side and hated by the other.
As a Priest, which would best suit me? And what exactly does taking a side do?

The difference lies in the items you can get with reputation. See a comparison here:http://www.wowwiki.com/Comparison_of_Aldor_and_Scryer_rewards
What you should do is go and see the quartermasters for each faction (back of the banks) and take a look at the items yourself.
Aldor has some tailoring recipes with big FR while the spellthread that you learn is dps for Scryer and healing for Aldor. But it is BoE, so that shouldn't guide your decison.
The shoulder enchants are very similar and the spellthread that can be made at exhalted is only marginally better than the one at honored, but extremely costly to make.

When in doubt, try the wiki! Sometimes there is useful info there =)

It should be noted, if you are planning on doing endgame raiding, the armor/weapons are not worth looking at, as they will be replaced quickly enough...instead look into the enchants and recipes you want/need.
