Sooo, on tough progression fights, you like to turn on bank repairs for your guild? Do you find that some of them complain that the funds still come out of their own coffers? You do? Take a seat...
I was having the exact same problem, as was the MT. Eventually, I got fed up with it, and did some digging:
First off, I did what a GM would suggest- disabled all addons. Suddenly, repairs worked properly again. Conclusion- it's an addon at fault.
Next, I checked for any "autorepair" style addons. Nothing doing. The only thing that I could think of that could be causing a problem was an addon hooking repair functions to record expenses. The only one that I could see on the list was CT_Expensehistory. I re-enabled it. The problem came back. API changes in recent patches which the mod hasn't been updated to handle in its hooking, no doubt.. Conclusion- CT_Expensehistory is causing the problem.
One final check- it's possible that other addons might have been screwing things up too, so I enabled my normal addon set sans the known culprit. No problems. Conclusion- only CT_Expensehistory was at fault.
Sooooo, if you or one of your guildies is having this problem, you know where to look. It's not just autorepair addons to look for, but expense trackers too. If this long and tedious explanation helps even one other frustrated person, it's worth it :)
