This is probably a stupid question but i am unsure as to whether mods/add ons are allowed or not or are only certain mods and add ons allowed cause I remember seeing someone that using third party software is a bannable offense but i have also seen blizzard saying that it welcomes the use of mods so I am bewildered as to which one is true and which one is not.
Any help to clear this up would be appreciated.

Nearly all addons are legal. Every addon on http://wowui.worldofwar.net/ is fine for you to install and use. Once in a while someone will make an addon that exploits something that Blizzard wasn't intending to make possible. When that happens, they usually make changes in the next patch that break the addon, but I don't think they ban people for it.
What will get you banned is using third party software that modifies the WoW mpq files. Those are not considered addons, and aren't recognized by the game's addon menu.
It's pretty obvious what qualifies as what. Third part programs are designed to cheat & bot the game. Addons are designed to let you customize things that are already in the game. If you're curious about a specific one, just ask.

there was only one addon that got people banned that i am aware of and that was busted pretty fast like Ev_ said all mods at wowui are legal and will not put your account at risk.

Anything that can be done with .lua and .xml in a mod is considered to be "legal" until Blizz restricts it.
