Forgive this utter noobish question, but I want to set up a vanilla account for the lower level content, but I've downloaded the WOTLK software from blizzard (as it's the default option). Probably a stupid question, but will a vanilla account work with the WOTLK software?

WotLK as well as Burning Crusade are both expansions. You MUST have "vanilla" WoW in order for them to work. (it goeas: vanilla WoW -> Burning Crusade -> WotLK) So, yes, you can access vanilla WoW if you've installed WotLK.
However, if you've installed (and therefore upgraded to) WotLK, you probably will have to pay for the WotLK "key" inorder to log in (if you haven't already done so.)
On a side note, the only advantage you would have had with JUST vanilla WoW installed would be the extra gold in place of experience you would get at the level 60 cap. Once the expansions are installed, you just continue to get exp.

Yes, I'm pretty certain your vanilla account should run just fine with your full wrath installation. The other way around, no... but this way should be good.

Major nono here!
INSTALLING an expansion <> UPGRADING TO an expansion
If you install WotLK because you downloaded it and you only have a Classic account you'll be able to play just fine.
- You will stop gaining xp at L60.
- You cannot make a Draenei or Blood Elf
- You cannot enter Outland
- You cannot enter the Caverns of Time instances
- You cannot enter Northrend
- You cannot make a Death Knight
other than that, you're golden and you can play until L60, buy a TBC key, play until L70, buy a WotLK key, play until L80 etc.
Now upgrading to WotLK is getting a key for it, going to your account page and inserting it there.
From then on you will NEED the WotLK software installed to play or you will simply not be able to log in at all.
Note that, to upgrade to WotLK you'll first need to upgrade to TBC.
